Statistical Analysis of Gene Expression Microarray Data - Edited by Terry Speed - Chapman & Hall/CRC, 2003 1-58488-327-8 (Note: Dr. Speed presented a workshop at the Joint Statistical Meetings on this topic a few years ago.)
Bioconductor Case Studies - by Hahne, F. et. al. Springer 2008 (see

Bioinformatics and Computation Biology Solutions using R and Bioconductor - by Gentleman, R., et.al. Springer (see
www.bioconductor.org)
The last 2 books are written by developers of R and Bioconductor, to help the reader apply the concepts using the R freeware for bioinformatics: bioconductor.
